Grammatically speaking, in this case both "the boats waited for them" and "the boats were waiting for them" are correct, but maybe with slight differences. I would say in many contexts they are almost exchangeable; it often depends on what the author wishes to stress on.
English is a language; it's evolving as we speak. It's not math. It's not an exact science. One shouldn't allow him/herself to get bogged down in trivial details like this.
